My understanding is that 4-5 cyl bell housings do not mate with the 6cyl.  The tdi manual transmission is a 5 cyl.  You can email info@dutchautoparts.com and Frans can make you up a manual transmission to mate with the vr6.  Last time I asked him about it, he was charging 3k euros.

Nice swap!  You've put more miles on yours than I have, and mine has been done for a year and a half.  AHU from a Jetta though.

I'm running a CPW with a .711 5th and running 70mph at 2900rpm.  1st-3rd is not great though.

Where did you locate your EGT?  I've got no idea what temps I'm hitting.  But you're right, the engine does run cool.  I did get my fans to come on though.

Also despite my efforts, I've not been able to calm some of the vibes through the steering wheel and stick.  Was there a difference in vibrations for you between how the rear mount is for the CPW vs the EWB?

I just bought on a whim a wrecked 96 Passat with a 1z to do another swap down the road.

One thing that is lacking in the 93 vans, is a cabin air filtration system.  Any fumes you get into the engine compartment can easily get into the van.  The seal between the hood and cabin air intake is just not very good.  I've been playing with some smaller rectangle filters to see if I can cobble something that will set into that cabin air intake to have some filtration.  I've contemplated if the later model system could be bolted in, but the front end is different,  so not sure if it would hit the hood or not.  I'd sure like to get a hold of one and try though.

You shouldn't have to remove the seats from the rails to get them off the floor.  There are two bolts to the rear of frame that the seat is mounted atop of.  You remove those two bolts, then shove the whole seat/lower frame backward to get the front end off the mushroom bolts. 

On a side note with the bolts that hold the rails to the seats.  They can work themselves out and cause problems with adjusting the seat forward and back.  When you get the seats out, make sure those are all nice and tight.

Am I wrong in thinking that the picture is for a 96-03 EV?  I looked at the site and they do have some for a 93 as well, but the styles/shapes are different.

You may have done all some of these steps, but I'm listing them all just to cover what I remember.

remove driver and passenger seats
remove the mushroom bolts used to hold the front part of the seat frames to the floor.  Hex drive.
remove the plastic step at the bottom of the doorway.  Kick forward to remove.
remove the 2-3 plastic plugs fastening the carpet to the firewall
remove the bottom part of the dash that connects down to the floor

Now it's all mechanically detached from the van.  Now, where your feet would normally land on the floor when sitting in the seats, the carpet is glued down with a black substance.  It will rip away parts of the bottom the the carpet.  I didn't go as far as pulling that off, since I was just looking to work around that area, so you'll need to get creative on how you want to pull that off.  Could possibly heat and scrape.

The engine number ("3 engine identification letters" and maximum "6-digit serial number") is located behind the cylinder head cover on the cylinder block.

There is also a sticker attached to the cylinder head cover with "engine identification letter" and "serial number."

The engine identification letter is also located on the vehicle data plate.

There won't be an EGR on a 93 EV with an AAF engine.  If you've got an ACU engine on the other hand, you should see a small pipe coming off the exhaust that feeds an EGR device.

If I remember right, that was the same for me.  Only when I had the clutch in as well.

This happened to me also, but only when the engine was real hot in traffic.  Does it happen no matter how hot the engine is?  I ended up putting a diesel in, so I didn't really get around to seeing what I could have done to remedy the problem.  Sometimes it would happen in reverse also, but no matter the temp of the van.  The engine otherwise ran fine.  Sorry, not much help, but i did experience something of what you have mentioned.
